The Megami Tensei franchise refers to the entire franchise of Megami Tensei games and spin-offs, primarily developed by Atlus and currently owned by Sega. As Nocturne explicates it is a conglomerate of different universes that are constantly changing. Due to the actions taken by some in certain cases there are multiple iterations and thus offshoots of any given universe withig MegaTen's entirety. Therefore some games are connected somewhat directly or tangentially simply by the factor that they both were a part of the same universe at some point.
