It is your choice. If you want to skip ahead to the final battle, just go to the waterfall in the southwest of the island that Hyrule Castle is on, put on your Zora Armor, and swim up the waterfall. Keep going up each waterfall that you reach, and you will soon be very close to the Sanctum.
