The storyline is set in a dystopic , unnamed European city, where crimes and atrocities are common. To make matters worse, an organization that runs deep below the lowest underground levels begins terrorising the populace through genetic engineering experiments and extreme violence. Dogs: Prelude is composed of four loosely connected stories that revolve around one of four antihero characters. One protagonist of Dogs , Heine Rammsteiner , is an emotionally distant gunman who endured genetic experiments during his childhood "below". He often works with Badou Nails , a freelance photographer and information broker. The two meet Naoto Fuyumine , a swordswoman with a black katana. She is searching for another Naoto, who carries a similar sword, and must find a way "below" to do so.

Experimented on as a child, he received implants that make him virtually indestructible. A loner by nature, he sometimes works with Badou. He searches for answers of his tragic past. As an Information Broker, he often lands in trouble with the mafia. He lost the use of his eye, and received mysterious scars through his hands in a tragic incident that killed his older brother. His addiction to smoking is often comical, yet self-destructive. Left without any memories of her past or identity by a sword attack that killed her family, Naoto is the Blade Maiden who seeks revenge upon the man who murdered her family. The attack left a distinctive scar across her chest, but she was raised with the proficient sword skills of the man who found her. A mute girl with small angelic wings, Nill was saved from the Carnaval brothel by Heine Rammsteiner. Her wings are the result of genetic experimentation, which also cost her the ability to speak. She is the only one who has overcome Heine's fear of physical human contact. A supposedly blind Priest of an underground church, he helps care for Nill by providing gothic-lolita dresses for her to wear. He's an apt fencer, and has mysterious past connections with Heine Rammsteiner. He first appeared in the 'Hardcore Twins' mini story. A retired mob gunman, Mihai is the Weepy Old Killer who returned to his old haunts by the death of his former boss.

She was like a little sister to Heine Rammsteiner and like him and the other children wore the collar around her neck. When she went into her berserk states from her 'Dog', Heine was the one who would often calm her down. Heine killed her in a berserk rage due to the 'Dog'. Lily later reappears as Angelika returns to Heine. Lily tells Heine she is 'another Lily', suggesting the fact that she is probably a clone. Lily attempts to enrage Heine into murdering her, but fails as Magato intervenes.

She is looking for another Naoto who carries a katana similar to hers and knows that she must find the entrance to the underground first. Badou enlists the help of Mihai Mihaeroff , a retired assassin , in his search for this information. The four encounter the antagonists of the series who belong to the organization running the underground.
